So i took out my blower motor and now there is that open hole only protected by the cowl. Should i plug this? and if so with what

No you shouldn't have to. They are designed with a lip to prevent water from entering. It's going to let a lot of cold and hot air/out... but you're obviously not daily driving this car so it's not going to be worth welding it shut.
