does the stock shifter have a harness like the automatic shifter does?

when doing auto-man conversion, the only reason your modifying the harness plugs is for lights and simple stuff right ?

That's right :thumb: The manual shifter is just a mechanical unit, no plugs or harness going to it.

would it be easier to swap the harness for a 5speed to use a 5speed ecu ?

The auto and 5 speed ECUs both plug into the same harness. All obd1 ecu's will plug into the OBD1 harness that is in your car, no need to change the cabin harness over to one from a manual car when doing a manual swap. Just run those few wires for the reverse light and the clutch safety switch and you're good to go. :thumb:
